If I wanted to have minor configuration changes (such as URLs, Settings, etc) in JavaScript (.js) files after the widget is submitted and approved, do I need to resubmit the entire widget and go through Yahoo QA again? Or is there any another options available?

You will need to resubmit as an update and it will go through the QA process. The Acceptance Criteria document has a section for widget updates where you outline the scope of changes. For changes this minor approval should be relatively quick.
